Organising multi-dimensional biological image information: the BioImage Database
نویسندگان
چکیده
Nowadays it is possible to unravel complex information at all levels of cellular organization by obtaining multi-dimensional image information. At the macromolecular level, three-dimensional (3D) electron microscopy, together with other techniques, is able to reach resolutions at the nanometer or subnanometer level. The information is delivered in the form of 3D volumes containing samples of a given function, for example, the electron density distribution within a given macromolecule. The same situation happens at the cellular level with the new forms of light microscopy, particularly confocal microscopy, all of which produce biological 3D volume information. Furthermore, it is possible to record sequences of images over time (videos), as well as sequences of volumes, bringing key information on the dynamics of living biological systems. It is in this context that work on BioImage started two years ago, and that its first version is now presented here. In essence, BioImage is a database specifically designed to contain multi-dimensional images, perform queries and interactively work with the resulting multi-dimensional information on the World Wide Web, as well as accomplish the required cross-database links. Two sister home pages of BioImage can be accessed at http://www. bioimage.org and http://www-embl.bioimage.org

متن کاملA framework for querying a database for structural information on 3D images of macromolecules: A web-based query-by-content prototype on the BioImage macromolecular server.
Nowadays we are experiencing a remarkable growth in the number of databases that have become accessible over the Web. However, in a certain number of cases, for example, in the case of BioImage, this information is not of a textual nature, thus posing new challenges in the design of tools to handle these data. In this work, we concentrate on the development of new mechanisms aimed at "querying"...
متن کاملThe Imagestore Ontology and the Bioimage Database: Semantic Web Tools for Biological Research Images
The BioImage Database is an ontology-driven image database for multidimensional images of biological specimens. It is built using Jena and other Open Source components around an ImageStore Ontology written in OWL-DL that describes all aspects of the image. Manual metadata entry is simplified by the dynamic creation from the underlying ontology of simple Web form user submission interfaces (Fig ...
متن کاملThe BioImage Database Project: organizing multidimensional biological images in an object-relational database.
The BioImage Database Project collects and structures multidimensional data sets recorded by various microscopic techniques relevant to modern life sciences. It provides, as precisely as possible, the circumstances in which the sample was prepared and the data were recorded. It grants access to the actual data and maintains links between related data sets. In order to promote the interdisciplin...
متن کاملA Novel Subsampling Method for 3D Multimodality Medical Image Registration Based on Mutual Information
Mutual information (MI) is a widely used similarity metric for multimodality image registration. However, it involves an extremely high computational time especially when it is applied to volume images. Moreover, its robustness is affected by existence of local maxima. The multi-resolution pyramid approaches have been proposed to speed up the registration process and increase the accuracy of th...
